Correct: Even though, the boy lost his leg and the dragon lost his tail, they still made it. They had a good teamwork and flew well.
Explanation: Refer to second explanation. Also, use the word even though because it means 'despite the fact that..' In your sentence, the two cahracters had a difficulty but they were still succesful despite the fact that they lost one part of their bodies.

Correct: The dragon couldn't fly alone at first, but in the last part of the movie, he learned how to fly without its tail. / The dragon couldn't fly at first, but he finally learned how to fly without its tail as shown in the last part of the movie.
Explanation: Again, use past tense of the verb if something happened/ finished.
